So I just picked up my cobra a few weeks ago and have only driven it a few times. The clutch pedal went soft on me and I had to jam it into gear to get it home. Replaced the master/slave cylinders and fixed that problem. Went to take the car out of the garage after the repair and reverse is grinding....first was making some noise going into gear.....any solutions? Maybe the transmission....I can see the throw out bearing pushing the clutch when I push the clutch in.

Seems like your clutch is not fully disengaged if your trans still rotating. Guessing your clutch is still spinning the tranny.

Did you replace the cylinders with the same diameters? If yes, and it worked before:
If you're sure the hydraulic system is properly bled, you just need to adjust the push/pull rod to depress the throwout bearing a bit more.
Since reverse is a non-synchronized gear it will be where the lack of disengagement will appear first and worst.

There is probably still air in the master cylinder if it was not "Bench Bled" BEFORE installation. Do not continue to allow it to grind or it will permanently damage the syncro hubs and their engaging teeth.

I can see the throw out bearing pushing the pressure plate when i depress the clutch, what else should i do besides use the vacuum bleeder? It seems that it is bled of air, but i could be wrong....i'm hoping i didn't mess the transmission up when i had to get it home. Yes I replaced the cylinders with the same units, the old one was almost 20yrs old and was leaking. I can start it by pushing the clutch in....but i think it doesn't want to disengage a gear maybe..

The easy test is to put your car on a slope or your drive if it's sloped enough. Your car shouldn't be running and in gear. Just got to adjust your clutch so your car rolls when it's depressed. So, you should be adjusting your clutch with your car not running.

Got it taken care of, a little air in the system. It sounds like it may have hosed the something a little when pressure was lost and I had to jam it into gear. Clutch is working good but as it goes into gear some times as I let the clutch out it makes a little noise. Shifting is smooth, but when I left off the clutch pedal it is making a scratching noise.
