Even if you have enough case thickness to grind some off, the engine and trans will move around - maybe a lot - depending on the mounts you end up using. You are going to want a lot more cleareance than just not touching while its sitting on the lift, otherwise it will be banging under power.
I wouldn't grind the case, if you hook up the drive shaft whats the angle look like, maybe that will point you to what's wrong?
