the only gap I filled on mine was in the engine compartment. there is a gap from the top of the firewall to the body. Fill this with silicone to stop wind noise and fumes from entering the drivers cabin

I also installed the rear inner fenders and glassed them in. Sealing them to the inside radius. I coated the inside fenders with bed armor. this should lessen the noise and soften the impact of stones hitting the glass. Hope this helps.
