If it was stuck in third I would have suggested that it may be in limp mode for some reason...any way using scan gear to see if you can come up with any network bus errors or fault codes.
Assuming that the fluid, clutch packs, bands, servo valves and selectors are all sweet it may be a computer network compatibility communication issue.
Ford 4-Speed Auto’s use TQ95 fluid as well but you probably had that covered all ready.
Are all the output shaft speed sensors, turbine shaft speed sensors, Electronic Pressure Control (EPC) Solenoid, Shift Solenoids SSA and SSB, wired in and networked correctly?
Just shotgunning here as a place to start, maybe some of the guys on here have had this issue and can narrow it down.
