That should be fine. You do NOT want the tranny yoke to line up perfectly with the rear end yoke. In fact it should also be an inch or so off to the left or right. This arrangement creates a "stir" in the drive shaft. This "stir" is necessary to promote proper u-joint wear/ lubrication.
