I have seen a couple of CRs with the hood scoops made bigger and they blended into the hood very nicely. One took up most of the hood, but it was very well done and looked as if it belonged on there. He had a high rise intake and the carbs would hit without an air cleaner. Also will your Supercharger set any higher than the EFI unit? The inner liner of the hood gives it strength and if you remove it and have the car out in the sun, such as at a car show, the hood can actually warp from the heat of the sun beating down on it. I saw this happen on two Cobras. One was a CR the the owner removed the liner to get clearance and it warped so badly that he had to have a ne whood made. The other one they were able to use heat and get it back into good shape.
