I actually tried cutting the stock input shaft but the splines were still too long, they bumped up against the pilot bearing.

The only way the stock late model WC input shaft would work is if the splines were machined back to match early T5 spline length. I spent a $125 on a new input shaft and bearing retainer, well worth not having to deal with modifying the old shaft.
