Unhappy Body Alignment Problem with E-M

I am trying to align and mount the body to the chassis on my Everett-Morrison 427. The problem I have run into is that the linkage on my Richmond 5 speed transmission is interfering. The linkage hits the wall of the transmission tunnel before I can get the body symmetrical from side to side. E-M suggested cutting a hole in the tunnel wall to give myself more clearance, and then putting an aluminum plate over this hole when finished. I effectively gain the thickness of the fiberglass, which should be enough. However, I am not sure if I like the idea of cutting out that much glass from the tunnel. Has anyone else run into a similar problem? What did you do? What would you suggest?
