Hi Cameron,
I had the same trouble although not with the coil pack as I mounted it lower. For 1. you can flip the throttle body as Jason suggested but when I fixed item 2 I found that the throttle posn sensor was ok. For 2. I basically had to cut the bonnet scoop off and put a wider one on. It also gave me the opportunity to go for that riveted look. Initially, this still didn't fixed the problem so I machined 6mm off the GT40 intake flange. In hind-sight however, I'd have opted for a different manifold altogether as I think the GT40 will restrict my 351.
I'll probably go this way eventually and may go back to the original bonnet look.
