Bill,

The flywheel has to match the bell you are using. If the bell is the correct size the starter will work just fine. Trial fit the flywheel and bell before you install the trans. Look in the hole for the trans to see how the start lines up. It should be very close to the teeth. If it is not you have the wrong flywheel or bell.
The only flywheel listed for the 460 by Ford has 176 teeth. Hope this helps in some small way.
