There are many machining tolerances amoung various head and valve train manufactures. I strugled with the same thing, rockers not directly over the valve stem. Use the adjustable guide plates from Isky Cams, go to their website,I can't seem to get the link her, they solved my issue on my 289.

PS: I once purchased some rocker studs that when installed were not straight, the row of studs looked liked a bad picket fence. If you aren't using them I suggest ARP products.
