The Glass Shelby chassis is quite a bit different in that area than an original style chassis. The support tube at that point on a 4000 swings back behind the wheel arch area and follows the body back to the birdcage near the roll bar.
You would need to cut that tube out just above the door latch and fabricate a new one to support the body but out of the way of the wheel arch. If you can get a picture of a fiberglass Shelby chassis, you could immediately see how that area is different.
