On a standard SBF water pump, there are two ports on the upper passenger side.
One of them us used for the heater. The line goes from there, through the heater core, and then back to a port on the intake manifold. This is usually the bottom port.
The second port goes to the thermostat bypass port. If you're building a street car, you need this. It keeps the water circulating through the block, heads, and manifold while the engine is warming up.
On a standard auto parts store water pump, the nipples are pressed in. They can be be removed, but it's a pain and you could damage the pump if you're not very careful. On a performance pump like Edelbrock, they are usually tapped holes.
