Regarding misalignment on 289/302 SB and Windsor heads: Different brands of heads with various valve sizes, have machining dimensions that will often provide non OEM valve centerlines. This becomes evident with the heads on and assemble the valvetrain. You see it with the pushrods installed when you put the pushrod guide plates on. Look at the rocker arm Rollers, particularly where they contact the valve stem. Often they are not centered on the stem, but favor one side or the other. Many of the 1 piece guide plates have one of the attaching holes elongated to accomodate the greater distance between rocker studs. Keep in mind however the slots machined for the pushrods remain unchanged and allows one of the rockers to be skewed and uncentered. To eleviate this, Isky (and maybe others) makes a 2 piece guide plate that allows each Pushrod/Rocker tip to be individually adjusted and centered. Then the interconnecting parts of the Guide Plate can be welded to provide a solid piece that has all the Rocker Arms to stay centered on the valve stems. Check them out
