Not following which bolts you mean, as I can't see any that go straight down into the shifter in any of the drawings. I do see the two mounting bolts that go L-R to attach the the shifter to the mounting plate on the trans.
I take it, the aft bolt mounting was shanking out (too long) and washers were added under the head? Or maybe the mounting plate bolts? If so you could pick up a shorter bolt or cut a couple threads off the the bolt. Lock washers are handy as is Loctite, also drilled head bolts for Lockwire.
