Had a similar problem installing T-5. The parts all assembled OK during trial assembly, but during final, had to snug trans up with trans bolts. Used alignment tool on clutch into pilot bushing. Concerned something was binding, but everything works fine. Only thought is that the greased pilot bushing had some resistance as the trans input shaft went in. Tight fit.
