I used a factory soft top and had to install studs on body per build manual to line up with factory top. When installing custom made tonneau, the upholstery shop had to install fastners lining up with previously installed top studs.
There is no one right way if you have no top or tonneau right now. Across the back, the studs are about 4" apart. Over the fenders, they're about 2" apart. For the toneau, there are 2 snaps on each door, and 3 snaps on either side of the dash. The tonneau is zippered down the center, and the drivers side can be rolled back and snapped behind the seat leaving the passengers side installed while driving.
