Not sure I understand your problem completely, but:
A lot of cobra builders end up trimming part of the tailshaft off the tremec, the torque arm mount that is behind the tranny mount, below the outut shaft. It's a rib of aluminum shaped liek a triangle.
Custom crossmember may be necessary.
What kind of cobra is this?
