The 428 was standard equipment on Cobras. The first few hundred were 427s, but a large number of 428s were produced as they were inexpensive to buy from the factory. So, a 428 can be considered "correct".
The 428 is a hydraulic-lifter motor with a greater emphasis on torque. The 427 is a solid-lifter, more race oriented motor. That said, check with your engine builder (e.g. Southern Automotive). There are some very nicely assembled 428 engine packages out there.
