I think it goes without saying that a small block IS the proper choice for a FIA style or "street" style early (289 cars) Cobra. I would feel right at home using a 351 in such an application.
Kirkham has turned out some "Hy breds" which are 289 style body with 427 suspension. In that case, I guess you could go either way!
